walrein

Walrein is the runner-up on this list of counters. It has access to a full Ice-type moveset, and is fairly easy to obtain.

articuno

Articuno is your third-best choice as a Rayquaza counter. While it does have better stats than Walrein, it does have a weakness to Rayquaza's Rock-type Ancient Power.

Here are the moves you'll want:
  • FAST MOVE: Frost Breath
  • CHARGED MOVE: Blizzard, Ice Beam

golem

Rayquaza's weakness to Rock-type attacks makes Golem your fourth-best counter. Ice-types are still better, as Rayquaza takes even more damage.

Here are the moves you'll want:
  • FAST MOVE: Rock Throw
  • CHARGED MOVE: Stone Edge

Aggron

Aggron is a good alternative to Golem. While it doesn't have a Rock-type Fast Attack, it can learn the super-effective Dragon Tail.

Here are the moves you'll want:
  • FAST MOVE: Dragon Tail
  • CHARGED MOVE: Stone Edge

tyranitar

Tyranitar is also a good alternative to Golem and Aggron. While it doesn't have a Rock-type Fast Attack, it deals a lot of damage.

Here are the moves you'll want:
  • FAST MOVE: Bite
  • CHARGED MOVE: Stone Edge

lapras

Lapras is a good alternative to Walrein, although more rare. It does have access to many super-effective moves, although many are legacy (*).

Here are the moves you'll want:
  • FAST MOVE: Frost Breath
  • CHARGED MOVE: Ice Beam*, Blizzard, Dragon Pulse*

gyarados

Gyarados is one of the best Dragon-type counters. While it doesn't have the Dragon-typing itself, it does / have had access to great moves. It also won't take super-effective damage to Rayquaza's Dragon Tail or Outrage.

Here are the moves you'll want:
  • FAST MOVE: Dragon Tail*, Dragon Breath*
  • CHARGED MOVE: Outrage, Dragon Pulse*

gardevoir

Gardevoir is your best option for a Fairy-type attacker. It isn't very bulky, but it does deal quite a lot of damage.

Here are the moves you'll want:
  • FAST MOVE: Confusion
  • CHARGED MOVE: Dazzling Gleam

Other  viable  counters

While Dragons deal super-effective damage, they'll also take increased damage. Dragonite and Salamence are the best Dragon-types, and Flygon can be used as a back-up.

Clefable, Wigglytuff, and Ursaring are the strongest Pokémon with Fairy-type moves, excluding Gardevoir.

Milotic, Piloswine, and Jynx are the strongest of the possible back-up Ice-users.

As far as raw damage goes, Mewtwo is a great generalist. Rhydon can also deal great damage, especially with Stone Edge.
